As Bill said in the AMA, he said he once HAD a family. I'll go over just what happened to his family eventually, but first, let's talk about who his family would have been.
Bill Ciphers family isn't as simple as it seems. There are many complications. This next quote should explain itself, but I'll go over it nonetheless.
"After a strict examination conducted by the Sanitary and Social Board, the infant, if certified as Regular, is with solemn ceremonial admitted into the class of Equilaterals. He is then immediately taken from his proud yet sorrowing parents and adopted by some childless Equilateral, who is bound by oath never to permit the child henceforth to enter his former home or so much as to look upon his relations again, for fear lest the freshly developed organism may, by force of unconscious imitation, fall back again into his hereditary level."
WOAH. Hold the phone, is this saying that Bill Cipher is adopted? Yes. That is exactly what it says.

And if any of this theory is true or holds some semblance of truth, it means that canonnly Bill Cipher would have been an adopted child when he was born. His birth parents, an isosceles triangle father, and a straight line mother, must have been extremely proud to have Bill as their child. His family and his ancestors have given their all for Bill to be born. Since acceptance between irregulars and equaltarials is so severe, Bill had to be carefully examined to make sure he truly was an equilateral when born.

Bill would have been taken away from his birth parents forcefully by the officials of Flatland. They feared that if equilateral triangles stayed with their irregular family, their minds and viewpoints would be tampered with. It would make them think differently than other regular shapes and they didn't want that. If they were to be part of society, they had to be raised correctly. His new parents by law would never allow Bill to meet or know about his birth parents, and would never let him even look up who his family could have been. Pretty dark, I know.
But on the bright side..? We at least know Bill Cipher was a baby triangle at one point.
